So I went through several baked beans recipes, taking what I liked from each one, and put this together. This is a work in progress (and a bit of a shopping list) and I will post the final ingredients later.

1 pound dry great northern, navy, or pink beans
1 medium onion, chopped
1 cup ketchup
1/2 cup brown sugar
1/3 cup molasses
1 tablespoon Dijon Mustard
1 teaspoon Worchestershire sauce
1 teaspoon fresh ground pepper
1 bay leaf
1 ham bone

Steps
1. Place beans in container, cover with several inches of cool water, let stand for 8 hours.

2. Place beans in large sauce pan with 4 cups of water, bring to a boil, reduce to simmer, cover, simmmer for 1 hour
3. Preheat oven to 375F
4. After simmering for 1 hour, drain and reserve the cooking liquid. Pour beans into a 1 1/2 qaurt casserole dish and stir in everything. Stir in enough reserved cooking liquid that sauce covers the beans by 1/4 inch.
Cover and bake in preheated over for 10 mninutes, then reduce heat to 200F and cook for 6 hours longer, stirring every 3 hours.

Once the gbeans are tender and the sauce reduced and is sticy, remove from oven. Allow to stand for at least 15 minutes before eating.
